km3pipe and km3io dependencies assumed by default

I'm working on a new repository that (in principle) will not use km3io or km3pipe. When I look at the files created by this template, I see multiple references to km3io or km3pipe. At least in the Makefile and in the CONTRIBUTING.rst file. I will create a merge request associated to this issue and remove them.
